The vent looks to be an old propane refrigerator vent. The lower opening allowed combustion air, which exhausted thru the roof. If you won't be using it, I would leave it out when installing the new roof.
Also keep in mind that when using the wood stove, you will need some sort of vent for fresh air along with the chimney. I'd research "where" carefully to prevent leaks and wind. A CO2 detector would be a good thing.
