How do you like to handle a staple (in new skin) that's not covered by the trim? For instance, I didn't realize my J-rail wouldn't cover much when stapling the wheel well openings, so have several exposed. Is it fine to put a dab of gutter seal on there and call it a day?
Eventually we'll have a paint job that'll cover these with some sort of body filler, but for now I'm more concerned with weather-proof-ness.

I think your solution is sound. I sure wouldn't pull them out at this point.

Make certain that what ever you use for a sealer is either removable or that final finishing products will adhere to it.

Spot putty will work and it's easy to sand. Sorry to say I've been there... It takes a couple of days to fiddle with the divots to get them smooth, then paint to match.
