How best to affix this metal piece? I put putty behind the screw holes, and even with just a little, the whole thing doesn't sit flat on the skins. Thoughts? Thanks!!! IMG_7530 by kathy, on Flickr

Scotty's emblems were simply screwed to the skin originally. That was probably 'water-tight enough' back when trailer was built. You might just force some putty into the screw holes before attaching, not the big blobs you have in the picture and see if the emblem lies flat.

Add a dab of OSI gutter seal to the screw holes and screw flush to the skin. No putty.

It helps too if you can back it with wood. Most emblems and lights were originally screwed into the siding. If you take off skin, put wood where any lights and emblems screw to. Helps to compress the putty. You can also put putty between some wax paper and use a roller to thin it out.
